Clapper was born in Fort Wayne, Indiana, the son of Anne Elizabeth (née Wheatley) and First Lieutenant James Robert Clapper. His father worked in signals intelligence during World War II. His maternal grandfather, James McNeal Wheatley, was an Episcopalian minister.



Clapper earned a Bachelor of science degree in political science from the University of Maryland in 1963 and a Master of science degree in political science from St. Mary's University in Texas in 1970.
